Title says it all. I have three Apps folders from adding files into my build. Any way to rearrange them or fix this and make it all one folder?

Assuming all of the scripts are in the same directory, edit the Level in the [main] section of individual scripts so that all of the scripts have the same level - e.g.
[main] Title=blah, blah, blah... Description=blah, blah, blah... Selected=True Level=5Regards,

Wait... Is that what the level means? I totally thought it was referring to the difficulty of the project... :X
Ohhhh! Now I get it! The level refers to the order in which the project builds itself. Thanks for that.

Not sure if you have read the docs (on line as well as downloadable in HLP format)...While they are mostly "static" (I.E. not updated in a while), that is due to the stability of things w.r.t. WB v82, and not for lack of work on them.
Specifically, you want to read over the https://code.google..../wbscriptlevels entry, which covers how the script levels are separate from the file folder "structure" to ensure that scripts run at the right time within a build.
Beyond that, the file names (again as included INSIDE the script files) are used to name things, and project level sub-folders (as they exist on disk) may also come into play.
There are a lot more "goodies" over on the wiki, so feel free to browse around...
